That it works on a completely different system is also an irrelevant information, you need to confirm the devices are usable on this system you work on now.

Ok. My problem comes from GPSD.
I use it to set the rpi on time. How an I do that without GPSD?

Why would you do it without GPSD? Configure OpenCPN to use GPSD as data input and you are done.
If you insist, stop GPSD before starting OpenCPN.

Only one application at a time can use a serial device, once you give that device to OpenCPN, nothing else will be able to use it to set time.

GPSD as data input does not work in OpenCPN.
Now, when I stop GPSD, serial device seems to be OK (I need to go on boat to test)

Could you elaborate on "does not work", please? I have just tested that it does work.

I've just made a new install from scratch. Without Flatpak. And It works !
Maybe the problem came from Flatpak?

My laptop does not have a serial port. I joined the serial output from my GPS to a USB, and got it to work.
Did this 10years ago so details are a bit vague now.

Flatpak locks out a lot more than the usual user/group security. There is a program called Flatseal that allows you to change the security settings in Flsatpak. If the serial port was being redirected to something other than the native TTY, Flatpak would need specific access to the new name/location.

This is why OpenCPN is such a massive challenge to normal human beings. I was in the computer industry all my working life and I still struggled to connect my GPS device due to the intellectually opaque and non intuitive USB connections - not to mention unpacking chart data and the whacky file structure. There are major lessons to be learnt for human user interface from Navionics and others that work on a phone or tablet.
