When I lived aboard in the early 90s, I saw a unique situation where a family of 4 on a 34ft. sailboat bought a cheap Columbia 36 where their children lived in a berth across from them. I know you can easily buy a Catalina 27 for around $3k. If it's just liveaboard you need, it checks a lot of boxes.

Check out the Charter companies. They all have boats with double after cabins or quarter berth.
I also recall seeing a Bavaria 39' with 3 cabins and 3 bath/heads.

If you could step up to 40-45 ft, maybe 47, you'd find more options for three cabins. Don't rule out center cockpit boats. I know a lot of people don't like them.

Vaguely remember an older Bristol 40 has a nice Port Quarter Berth with a hatch above to cockpit. I think Starboard was a big lazarette that could have been open with a bit of construction.

My 1983 Olson 40 has the double bunk arrangement you describe. George Olson built just 30 of them, circa 1981-1988 or so, and used ones sell for 50k or so, if you can find them. See pix.

Gemini!

I have a Gemini 105Mc, and I love it!

You get 3 cabins (one of them with a real Queen sized bed!), lots of space for the size of boat and the added bonus of good performance, easy to single hand, short mast to be able to go on the Intracostal without stress, extremely shallow draft with a forgiving kick up rudders and keels. And price wise they tend to be cheap due to cosmetic crazing and unfounded armchair opinionators about it's blue water ability.

Keep in mind, a pair of symmetric aft berths is not the only way to have three berths. You can have a small berth in the passage to the aft berth, or a small berth just aft of the v-berth. Wauquiez makes a number of layouts like this. I know I've seen others, I just can't think of where off hand. Try browsing around sailboatdata.com. They don't have layouts for all the boats listed, but enough for you to learn about options.

What you are seeking is what is informally known as a "bubble boat". A bubble boat is designed backward. Instead of designing a seaworth, sea kindly hull and then fitting a reasonable interior into her, the idea is to get as much interior space as possible into a given LOA. So maximum internal volume is wrapped up in fiberglass and VIOLA! A 27 foot boat that "sleeps six". The fact that it looks and sails like a dumpster does not matter.

Look at the Bayfield 40 if it hasn't already been suggested. Twin aft cabin design's pretty slick and they're nice boats.
