Removing Stanchions

I have a 1968 C&C that I am refitting after many cruises to the Caribbean, The problem I am having is getting the stanchion fasterners to break loose. Tried drilling out the bolt heads and this is almost impossible. Most of the nuts on the underside of the deck are not visible. I thought that I would cut thru the top deck skin around the bases and remove them that way, Then fill the holes with marine grade plywood immersed in expoxy, fill the rest of the space with expoxy and filler..glass mat around the surface. Then sand out the surface with my trusty orbital, fair it out, just like I would do in the case of repairing a soft spot in the deck. I would then move the new bases forward or aft of the old spots to have a more secure mount for the new bases and backing plates. Any feedback or experience with this would be greatly appreciated.
