Bottom paint

So being completely inexperienced with boats here is where I am a little confused. When I first read "bottom" paint I assumed any finish below the gunnels... I now get that below the water line is "anti foul", easy enough, I can handle that but, above the water line. If the boat has the original gel coat is it preferred to try to preserve that by buffing or is it okay to paint over? I would prefer a new paint job in order to choose a more appealing color scheme. Any input would be appreciated.
