Perkins 4-236 Lift Pump - Pulsator Pin

I'm installing a new lift pump obtained from TAD. The pulsator lever pin is still sticking out from the body of the new pump. The old pump's pin is flush. From the workshop manual I understand I need to push the pin flush at the appropriate point during the install, but I'd like to know more about what's going on with the pin and when to push it flush. Anyone know?
