Alternator Tested Fine but not Charging

I have twin Yanmar 3GM30 diesel inboards on my cat. The previous owner had an external voltage regulator fitted near the starter battery on each engine. The alternator on one engine has stopped charging. The fuse in the excitator from the external voltage regulator had blown and was replaced. The alternator started charging again but has stopped again. The fuse was checked but has not blown. I removed the alternator and had the marine electrician check it and it is fine.

any ideas as to why the alternator is not charging?

Balmar has a nice troubleshooting guide. It might give you some ideas even if your gear's another brand.
