North to Alaska

What is the best route for a U.S. documented boat transiting between the "lower 48" and Alaska (like between Ketchikan and Seattle) so as to avoid any inquiries/interruptions/taxation from the Canadian government? (I don't want to ask permission to travel, or pay a tax to do so.)

If you tie up or anchor in Canadian waters, you have entered Canada and are required to clear customs. On the way north I stop just across Boundary Pass at Bedwell Harbour and report in by phone. It generally takes only a few minutes, and once you're done there is no further requirement until you come back in from Alaska.
