Programming PROsine 2.0 inverter/charger

Hey Gang, I am in the process of changing over from wet to matt batteries. I have two engine batteries and 3 house batteries along with 2 Ds up in the bowlocker for the windless and thruster.
When the panel asks for the total ah do I include the engine batteries and the two Ds up front? The Ds will not be replaced. And is this a problem...me thinks so.
