Yeah, chances are the issue has been ventilation more than cavitation.

You might gain some speed with the wells sealed off. Less air to the props will get a bit more bite.

Deck drains typically work by being above waterline, yes. But there are those sailing dinghy self bailers that will suck water out while you're moving.

A couple of small holes in the rubber (towards the trailing edge) would fix that problem if it shows up.

That would be possible, but plugging up the hole will give a bigger benefit. And once that's done, the anti-vent plate on the outboard won't really be doing anything, as there's no source of air for...

I'd use a thin piece of stainless or aluminum on top of the rubber. And glue the rubber to that with a couple of bolts just in case. Probably the easiest way to make it stay together. 4200 cures...

A rubber piece attached to the outboard that plugs into the hole is actually a better solution other than more drag when the outboard is lifted. Mechanically simpler, less to go wrong. And easier...

My thought was that the doors might eliminate the need for the anti-vent plate, allowing it to be trimmed shorter and gaining the 1/2" of clearance needed to fit through the hole.
