I probably wouldn’t worry about it other than esthetics. They look to be stainless.

If you take the age of your boat and apply it to the condition of the bolts it is probably not an issue.

Never paint or apply coatings to stainless steel fasteners unless you want accelerated corrosion issues. Chromium Oxide ‘Stainless’ protection will become compromised and the risk of catastrophic failure will increase rapidly. Coat steel fasteners as much as you want and gain a corrosion resistance benefit.

Sounds like the hull is flexing...
Taking out one bolt shouldn't affect the integrity of the ballast/hull joint.
Silly me repaired a number of bolt on keels...

I’ve changed keel bolts on the hard and in the water and did both one at a time. Started in the middle and worked out to the ends, don’t ask me why, just thought it might be a good idea. The first one I did was our Moody and they used mild steel studs. Over 20 years and lots of rust on the exposed surfaces but absolutely like brand new internally. No issues whatsoever on the bedding.
