Scanning water-damaged documents.

I have some water-damaged manuals and documents on the boat I just bought and am in the process of scanning them and turning them into PDF files . Does anyone have suggestions on any software or tools that can clean up the scans to reduce the visible staining and dirt from the originals?

Sadly the damage to the documents is such that the pages will not run through the automatic page feeder, so I have to scan each one manually. Sure takes a lot longer this way...
