pirate Yanmar 3GM30F cooling

How would I go about and flush out the cooling system (fresh water side) of a Yanmar 3GM30F? My thought is to remove the thermostat, remove incoming and outgoing hoses and put them in a couple of buckets. One with fresh water and one empty to fill with the old stuff, then just run the engine until the water is clean, then fill up with new coolant. Any problems in doing this or is there a better, less messy way?
