Diesel day tank vs Cutting up my sole/tank

Opinions plz ....

I can either -

A) install a 10, 20 or maybe 30 gal diesel day tank (plumbed with a Racor 500 in-line from the main/original/crud filled tank) to ensure clean fuel to the Yanmar 4JH4-TE.

...or...

B) cut a 10”x29” hole in my cabin sole, cut 2-3 6” holes in the top of the molded in, 32 year old fiberglass fuel tank, pump out/polish 80-90 gal of fuel, store it dockside, manually clean out the crud as best I can, fashion/install tank access port covers, and pump the clean fuel back into a ‘cleaner’ tank.

What’s the better course of action and why?

Both.

Then you have a day tank to which you can pump carefully polished fuel at need from the nicely cleaned original tank.

It's "better" to fix it right and you know why. You just have to decide if fixing it right is worth it to YOU.
