I would nix Green Cove unless storing out of the water. They have very limited dock space and that is filled with long term renters. Also in the past there have been problems with break ins in the long term storage areas but that seems to be less of a problem recently.

Would help a lot to put a number on affordable. This group is not exactly homogeneous and will have a big variation in opinions on that issue.

If you can't or won't mention a budget then in general, south of Ft Pierce prices start to climb. As mentioned you can find private docks and out of the water options a bit cheaper. Miami/Ft Lauderdale area last I checked private docks with no overnights allowed start in the $600-$700/month range and go up from there.

Titusville on the ICW is a pretty good hurricane hole and the city marina would be about $500/mo all in for a 40 footer.

I would reach out to Indian town marina for storage in the hard. They are well inland, protected from storm surge by the St. Lucie lock. Sir draft may be an issue though! There are some fixed bridges to clear.

I have a Hunter Legend 35.5 for sale in Stuart in a slip. Nearby moorings available too. Lots of extras, 4'6" draft. Great Keys/Bahamas cruiser.

If your leaving the boat in the water and then leaving the state you might consider finding someplace that is somewhat secure for this hurricane season. If it was me I would remove it from the water if your not going to be around it this summer. Indiantown Marina for example is a good choice for summer storage well protected from hurricanes, well protected as can be reasonably found for Florida. Not much is really safe if a class 4/5 storm comes.
