2 keels 2 battery banks

Hello All.
I'm about to start a catamaran construction.Design shows that 2V batteries (12 in total)sitting just above the keels,6 in each keel.
I don't know much about electricity,do you think 2 seperate battery banks would create any problems such as batteries dont charge equally, short battery life?
Thanks in advanced
