Just a suggestion. I use directories like
charts/
- cm93/
- rnc/
- - GC01/
- - GC02/
- enc/
- - GC01/
Then assign the sub sub directories to the Chart Files and use those sub sub directories to create Chart Groups. Then you can quickly select which type of chart and location you want from right click > Charts > then pick.

Dave & Bram, there is something bleeding obvious I am missing, the charts are there, I can see them on my PC windows finder but cannot see them on the PI. I cannot seem to be able to transfer files from one device to the other except by using email, that is how I am getting the log file out. I thought I would try emailing the chart from the pc to the PI but they are too large at nearly 1Gb.

So, nothing related to OCPN, yet.
You must be able to "see" the charts in the PI file manager, or from a console e.g.
$ ls -l /home/pi
If you cannot see them like this, then neither can OCPN.

Well I have got something to work, does this look correct?
First search show a sub folder "CHARTS" and second search to include "CHARTS" it cannot find?

linux file names are case sensitive. "Charts" is not the same as "charts".
So, try:
ls -l /home/pi/Charts

It comes back with "total 0"
If I make directories on my PC, should they be able to be seen by linux?

I don't know about your PC connection. How does it work?
Try a USB thumbdrive to move the charts to the pi.

GOT IT!!
Thanks for all the help Guys, they were in a different directory, I stumbled across it using the file manager on the PI and then transferred them to the home/pi/Charts directory, did a force rebuild and now all is good. Thank you all so much for the help, I new I was missing a basic banana...
