I'd expect to encounter numerous "problems" on a circumnavigation - all of them surmountable, and none due to registration/nationality.

We cruised with (10 year old) Micronesian boat papers for much of the 80s with no problems. Most non-EU officials don't care where the boat is registered if you're not going to leave the boat in their waters for too long.
