help with leaky hatch

I have a small hatch that is leaking, and I've determined that the leak is not from the rubber seal but is from the actual hole the hatch sits in. I need to caulk it. But the hatch sits on a beveled area of the deck that is not entirely flat. What chemical would I use to clean it before caulking and what type of caulking should I use. Thanks for any help.

For hatch frames, plexis, deck hardware, and almost anything on deck i use butyl tape, i stop using 5200, sikas, 4200 etc.. long long time agooo, and so far the leaks are gone.

For cleaning old caulking i use a knife and a product called 3m glue remover something like that, acetone etc...
