Shaft Stuffing 101

I'm about to splash after 4 mos in the yard for an engine rebuild. The mechanic bolted on the transmission and I'm having a shaft align guy do his thing. I don't know much about this and am worried about the seals.

The mechanic said I should change the water supply from an exhaust take-off to a hose from the water pump">raw water pump, which I did. Will I have packing leak trouble? What other difficulties can I expect? Need a 101 course on this.

Engine is Cummins 6BTA-370.

It's free flow out the back through the cutlass bearing. There should be no difference in pressure on the stuffing box seals. Sounds like water flow from the pump is more steady and cleaner than the from the exhaust.
