I've had a 574 International tractor get so much water that it shut down from a high RPM, under load, thankfully without damage, so yes you can get lucky.

I've also had Diesel running out of fuel sound like they were coming apart, excessive smoke out the pipe, surging, knocking like the Devil etc.

It's the excessive smoke and smell from the exhaust that has me thinking fuel problem, not many internal engine problems will do that.

How much fuel was in the tanks? Is it possible that you un-ported the fuel pick up being heeled over and she got a slug of air?

have ye ever heard "injector knock" in a diesel? can also be called air knock. happens when air and / or dirt is in injector providing essentially a clog or blockage of fuel flow.
i have heard this noise. .
check your fuel injection system. you have an affected injector.
i would also check the injector pump.
very pricey in usa.
funny how i heard that exact sound a few times before runaway occurred. my runaway was fuel delivery system related, not oil related.........

I had exactly the same symptoms on my Yanmar 3gm30, it turned out to be fuel leaking into the engine sump from the low pressure fuel pump that had a hole in the diaphragm. If you have a mechanical LP pump have a good look at your dip stick as the diesel in the sump isn't as easy to spot as you might think.

New fuel pump fitted as Yanmar don't sell the diaphragm.
