I am looking for information on Indonesia, not destinations so much as legalities. I intend cruising the area for 3 years while my partner is on contract in the area. I am South African with a sa registered boat. Any leads would be appreciated.

try noonsite.com - it seems assistance by a local agent or by joining cruise/race group is the best way to do it for visitors, but you will essentially be resident.

It's my understanding that if you have some verifiable income you can establish residency in Indonesia without to much hassle. I think you would start by going to the consulate and obtaining as long a visa as you can and then going to an agency that will do all the paper work for you. Civil servants, cops, etc. not only don't get paid much, they often have to buy their jobs and pay to keep them, so you will have to grease the wheels. You will waste you're time getting huffy about it and the system actually works quite well.
In California a cop gets paid $100k a year to be perfectly polite while writing you a $500 ticket. For that kind of money you could get your own temple in Indonesia. And it is flat out the most beautiful place in the world.

I have worked similar systems, worked in Mozambique for 5 years. You either use the system or leave.

Hi! I too am South African - and it makes no difference in this part of the world (unless you're headed to Brunei, you need to arrange for a visa beforehand, but this is beside the point). Indo visitor visas are valid for 2 months initially, then you have to renew them on a monthly basis. I have no idea about staying longterm - we did 3 months last year (with a rally), and we are going back for another 3 months in September (all rallied out!!). The CAIT, which is valid for 3 months, is very easy to apply for and I have the details should you require them. The biggest thing with the Officials are to just have a good attitude - dress respectfully - they love stamped paperwork, so invest in a boat stamp! - carbon paper is a rarity - we've not had to grease any palms to date. Indo is an amazing country and despite the severe poverty they are so giving. I have some info on our website too...
