I do this all the time and it is a simple procedure.
Under My Documents I create a folder 'A Navigation'. I use the A in front to make sure the folder is always at the time of the My Documents folder.
In that folder I create three sub-folders:
Anchorages, Routes, and Tracks.
For each of these I use the Route Manager to export to the appropriate folder.
As I save
anchorages and tracks, I precede the .gpx file with the date and short description. Routes are saved by area, short description, etc.
This folder, 'A Navigation', is easily transported between
computers, sent via
email, etc.

A fourth folder, Miscellaneous, is useful for saving annotations on the chart such as
current directions, significant
events, etc. which have been created as waypoints.
