Can OpenCPN Run Two Independant Instances ?

I want to keep one from access the same waypoints and charts as the other.

you haven't said what OS you are usingbut
in XP ( can't say how it'll go on vista or 7 or linux or mac)...
install the older version OpenCPN_136-when it asks where to install,put it somewhere or rename it so it doesn't overwrite the newer version.

'OpenCPN_136 stores it's settings in a different place than the newer version,so it seems to work independently when I use it.

If you use Linux, you can have many users, each user will have it's own saved data. So you only have to install opencpn once.
If you want to run them simultaneously, you should use gpsd
