What are these "pipes etc" see photo?

Hidden up starboard , behind the cockpit tunnel, impossible to get at are these set of pipes / valves.

Looks like the white corrugated hose is the outlet for the shower in the head ( that I never use)

..? What is the valve up top, not currently connected to anything?

..? Should the valve on bottom be open or closed ... When at sea.

Not sure how you would ever operate the valve on top, it does not appear to have swing room in either direction. Some soft of purge valve?

Tracking down the other end of those hoses would help a lot with ID.

Does the bottom most lead to pressurized fresh water?

The valve up top looks like it's meant to be a bleed valve and would not be connected to anything. I know what all the parts in the pictures are but without knowing where the hoses run, including the one out the bottom of the tank, that could be either a blackwater/graywater manifold/tank or a flux capacitor, it's a nice one though.

That is a discharge manifold. The ball valve on the top is used to break the water seal, probably by being left open a crack. The three lines going to the top would be drain lines and have spring loaded check valves (the dark fittings. Probably from bilge pumps and shower sump.

As long as nothing goes wrong... several years ago I had a job surveying and troubleshooting the sanitation system on a large trawler. The clothes washer and the waste holding tank (100+gallons) shared the same discharge line & thru-hull. The plumbing was a little "different," but it had worked ok until a crew member aimed a y-valve in the wrong direction causing the macerator pump to send a 100 gallons of poop into the washing machine!

Way to call it Sailorchic. I guessed a common vacuum breaker on cluster of discharge check valves from various sources (to be determined). This is a bit unusual. Check valves are often discouraged as trouble sources.

My "guess" is that this is the modern equivalent of a sea-chest used to provide sea water with a minimum number of through hulls. I suspect that the black parts are back flow protectors.

Check valves cause lot's of problems with stuff blocking them in drainage lines. Not the best and they probably need to be checked every few years.

They work well, till they don't.
